I am looking at precisely this at the moment. The ones I have found so far seem
to need windows. Windows eye by humanware looks great. and magnetictime.com. Can
this run on ubuntu? Are they any good?

Just search for OCR on Synaptic and you will find several - Kooka, Clara and
OCRad. Can't say I've used them but I just installed and tested them and
they do run. It will take a bit of patience to be able to use them without
tears!

Another Windows program which you cold try under Ubuntu would be PaperPort,
